It seems that NPC modules doesn't "malfunction" randomly, it goes off at 0%, not earlier. Also, PP output at 0% reduced to 40% or 50%, but ship still functional. Shields not recharging, but can shoot back. Plus if you continue hitting PP it could blow that ship.
Anyway I can take out PP no problems but it doesn't have any profound effect on NPC other than triggering them to jump out. But damaging FSD takes three times (or more) as long for some reason. Not sure why FSD should be so much tougher. If they are both A-rated, PP should have 24 points more health.
Maybe you just not hitting it. For best results you need to be directly above of below your target.
