It's really not THAT bad guys. When I jump into the map (in 3-D), the first thing I do is use my right stick to tilt the map so that I"m looking straight down on it. They I use a hat on my throttle to navigate over to my destination (assuming it's not a bookmarked location), and zoom in and out (mouse wheel on my throttle) until I can click on the marker for that system. Select with a button on right stick, toggle over to create route, done. No, it's not as easy as a mouse in 2D, but absolutely workable. I did an exploration trip recently, creating 1000ly routes while in the HMD. Slower, yes. doable, yes.
Setup your bindings and practice with different configurations in 2D until you settle on what works best for you.
