Even though it seems daunting, my advice is to load up the training scenarios and start messing with it yourself. It does get easier.

Only set the keys you actually use. Don't forget your keyboard. Some things are actually easier from there (I put small rubber stickers on the ones I use the most).

Some things for you to consider:

    1. Most keys have double functions (so you use your stick for navigating the galaxy map for example)

    2. Cut of a thumb knob from any old controller, carv an indent in the back and glue it on to your hat switch. Makes a world of difference from bad to gloriously tactile.

    3. I put my "strafe" functions (up/down/left/right) on the hat, making strafing very intuitive while steering at the same time.

    4. I put boost on L2 (a bit out of the way - don't want to hit it accidentally)

I can also wholeheartedly recommend the Hotas X to anyone new to ED, great starter Hotas system and cheap.
Add VoiceAttack and the immersion gets REAL! :D

This, and don't forget that you can use some throttle keys as shift keys, as in joy2 does one thing joy6+joy2 does another. I personally have joy5 as a flight shift and joy6 as fight shift. Flight shift for lateral and vertical thrust with the joystick hat, fight shift with target acquisition and deploying/retracting hardpoints as well as selecting firegroups, again with the hat.
