Module availability is simulated like the bgs, and yes modules can sell out, it's fairly rare but it does happen.

You did all the right things by checking EDDB before heading out to buy your fuel scoop. It's odd that the first two didn't have it on hand, since the market had just been updated recently in both cases. Just make sure that you're trying to put the scoop into a size 3 or larger slot, and check around at the next closest station on EDDB that shows it to be in stock.
