They are fine, only the ship you are currently flying occupies a pad, the rest magically disappear due to handwavium

I also think there can be many reason for people to suddenly have to leave.
For instance CMDR X is currently at home with a sick child or whatever.
Lots of downtime but suddenly him/her have to leave immediately.
When the solution to a blocked pad is as simple as mentioned, we can give people a little benefit of the doubt.
