Possibly, I believe FD have said there are more species than just the Thargoids, however they have also reconned the Thargoid's relationship with the Alliance, which could be interpreted as them being a potentially hostile threat to all Commanders.
It is entirely plausible of course that the UAs and UPs are not Thargoid, but another species that we have to "team up with" to battle the Thargoids. Perhaps this other species have been on the run from the Thargoids, we'll meet them first and be told about the coming threat.
Alternatively, the UA/UP could be non-Thargoid but equally hostile and we end up fighting both, plus a host of others.
Knowing FD however, it's also completely possible that the artifact and probe will be some lame human invention, and we don't see any aliens until some later season.
We live in hope however, after all, "winter is coming"
